The first documented date of Knisja San Luqa is 1615, when it is mentioned as part of Archbishop Baldassare Cassarini's pastoral visitations. The building itself was likely much older, as archaeological evidence suggests it was originally a small church surrounded by fortifications probably dating back to the 12th century. Over the centuries, the church has undergone numerous remodeling projects, the most significant being from 1883 to 1889 when the interior was redesigned in the eclectic style. Due to its fortifications, it is believed that during the Great Siege of 1565, Knisja San Luqa served as a shelter against Ottoman forces.
