The church was originally built in the 15th century and dedicated to Saint Nicholas, the patron saint of Vilnius. It is said that the church was founded by the Grand Duke of Lithuania, Vytautas the Great, who served as the Grand Duke from 1392 until his death in 1430. During the 16th century, the church was destroyed during periods of war and unrest, and was eventually rebuilt in 1642. This is why, it is considered one of the oldest churches in Lithuania.
