In 1945 the church was completely destroyed during the bombings of World War II. Although the church was destroyed, the members met for worship services in homes for the next year. In October of 1946, Tokyo Baptist Church was rebuilt and reconsecrated. In the same year, it became one of the sixteen churches in the Tokyo Baptist Association, which was established with the vision of being a global Gospel-centered Christian network.
